They were criticized because there was some really bad acting, effects, and action Mark.
That being said, The Phantom Menace is the best in all 3 departments. Lucas just went nuts with the green and blue screens and it looked soooo bad. The lightsaber fights just got so rehearshed looking too. The Phantom Menace has a nice mix of real practical effects and digital. The fights are EASILY the best of that trilogy too. II and III are just awful.
Also quoted in the article is Lucas' ex-wife (who apparently edited the OT) and she crushes the issues with the prequels. I do agree with Hamill that the prequels were much different films than the OT which is perhaps the best thing about them, but way too much green screen, awful direction, and they should have burned the script.
