Filming the Being John Malcovich bits

How did they do that? Did they film scenes for this movie during the making of that movie or did they build that set again and just get the actors to do cameos again on a separate occasion?

Adaptation wasn't even written until 1999/2000, after Being John Malkovich was finished.

So the on-set material here was staged. Either they still had the sets and they re-used them, or the sets were rebuilt.

There was a shot that we see Malkovich. I'm surprised he agreed to reprise his role as... well, himself.
