Well, I don't remember the universe fully, but the prosthetic bodies don't sweat and such. However, they can catch molds (even on silicon compounds) if left in lockers and such, so I think they might be getting cleaned quite often in either case.
Further, Major's outfit is due to A) Shirow's little 'wish to show what technology will eventually be capable of' (hence the infamous lesbian sex scene in between full-prosthetic cyborgs in the manga) and B) Major's personality. Looks nummy, no? Yeah well, you ain't touching that.
