Where was Pen-Pen all the while? He didn't make it through the Third Impact?

Edit. Just read this from the wiki
"After the tremendous attack of Zeruel in Tokyo-3, Misato sadly sends Pen Pen to an animal shelter."
The animal shelter was probably blown to smithereens. Maybe Kaji attempted to save Pen Pen and got killed in the process? lol
Its been some time since I last saw 1.0 and 2.0, might need to watch them again.
