shareIt's because of that scene in season 6 where she made him her hand. He tells her he had become jaded, but she gave him something to believe in again. He has a lot invested in his belief, so he's very reluctant to give it up. I bet he does the right thing in the end.
If she kills Varys, it should be enough to turn him. Plus it sets up Tyrion and Sansa to be the new game masters like Varys and Littlefinger.
Danerys has been the villain all along, invading Westeros with fire breathing dragons and a horde of barbarians. Cersei is still the lawful queen.
