The passport

I watched most of the series again last night during the marathon on AMC and picked up on something i missed before.

When Pine finally recovers after the beating, he meets with Roper and Corky. He wants to leave and asks for his passport. They tell him that he can't use Thomas Quince's passport anymore because he's wanted for murder.

But that makes no sense. He "murdered" the undercover agent when he was using the name Jack Linden. He took the name Quince once he left Devon for Spain. And when the police were interrogating the Devon girl, they asked what she knew about Jack Linden and if she ever heard of Jonathan Pine. They never mentioned he used Quince's name for a passport to get away.

Was this just a plot hole or did i miss something?

There's actually a bit just before he wakes up at Casa Roper, where I think they take care of that. Agent Burr enthusiastically tells someone to issue a warrant for the arrest of Jonathan Pine, Jack Linden AND Thomas Quince. It's all part of her master plan.
