Why would the FBI allow the plane to depart again after the cash and parachutes were supplied and the passengers released? The crew was still aboard but wouldnt it make more sense to just wait the guy out and let the plane sit on the tarmac, maybe fake that there was engine problems? Seems law enforcement would have more control of the situation then, rather than allowing the plane to take off again. This fact is NEVER addressed.

He used the bomb to get his money and used it as leverage to get back up in the air and escape. Why would they let him blow up a plane on the tarmac with the flight crew there with him??? They could not take a chance that he would not blow it up if they used stalling tactics...

Yeah exactly, if I remember correctly, Cooper said he had a bomb and would blow up the plane. If he is on the tarmac, the same risk still exists. And, just as you say, crew members were still aboard. I don't believe there was any choice other than to play ball with the guy.
