If John did let go of the rope, he wouldn't have a way of getting rid of the body especially with the suit that probably would've floated. I dont think John killed him. I think Caleb did leave to explore the small village. But on the other hand him leaving so suddenly without any of his belongings or food and water seems off.
Great movie, I hope they make a sequel someday. I predict in the sequel Caleb will return with other people.
